Actually I think the ferry to the pit stop was a genius move by the producers. The key is that the ferry has a timetable and doesn't just wait around for the first team. I can think of three different scenarios:
* The first team has a big lead and is the only one which catches the first ferry. In this case they will win and the ending will not be exciting. But it wouldn't have been more exciting if the ferry had not been present since they had a big enough lead. This is what actually happened.
* If the first team has a small enough lead the ferry could allow the second team, and possible the third as well, to catch up. This would lead to a very exciting footrace to the pit stop.
* The first team has a very small lead but arrives just as the ferry is about to leave. In this case I think that if team #2 is close enough so that it would have been a footrace (less than 30 seconds), then the ferry staff will see them and wait. Leading to an exciting footrace
So the producers were cleverly trying to maximize the chances of an exciting footrace to the finish line. Personally I don't like it because I feel that it is unfair to the team which have managed to get a lead.

My thoughts regarding the finale.
* I don't like luck-based tasks at all, and even less in the finale. Thus I did not like the chocolate task.
* Perhaps more surprisingly I have no problem with the finding the clue at the zoo task since the difficulty is exactly the same for each team.
* I liked the fact that all three teams managed to be in the lead at different times during the final episode.
* I understand that the producers want an epic looking task in the final. But, and this is true for all seasons, the three teams which make the final are so motivated that they will not balk at a scary task. So in this finale the descending challenge looked cool but didn't really affect the standings
* The final memory task was extremely difficult if you didn't know the flowers. There were a lot of unknowns and possible combinations.
* The Tims really did deserve to win after their performance at the memory task

All I got to say if this... if a team can't beat a team with Parkinson on a memory challenge and outrace a team that is on artificial legs, they don't deserve to win the race.
