On that note, did they ever say where the pit stop was? Since there was no specific clue directing them to it, they just boarded the bus at the Fundacion Ninos place and never said where they were going.

It's Plaza San Francisco. I recognized that one just by sight.
They also didn't board the bus at the Ninos Foundation. They rip open their clue for the bus at an entirely different location. It's possible something at the Foundation went unaired.

Well, Ben & Ori have officially improved their finished from their first season. They got 6th in season 5.

I was just reading the comments on the Facebook page today and a lot of them seem to be suggesting things are being production rigged to keep Shay & Shani in. Haven't really noticed.
