TAR's 2019 Emmy Submission is...

You have to go to the Emmy ballots: https://www.emmys.com/ballots/2019
And then just look through the categories. The episode is attached to each program that has submitted. Reality shows usually only submit one whereas scripted shows submit several episodes in the various categories.
TAR has submitted itself into these categories this year:
Outstanding Competition Program
Outstanding Host for a Reality or Competition Program (Phil Keoghan)
Outstanding Casting for a Reality Program
Outstanding Cinematography for a Reality Program
Outstanding Directing for a Reality Program (Bertram Van Munster)
Outstanding Picture Editing for a Structured or Competition Program
Outstanding Sound Mixing for a Nonfiction Program (Single or Multi-Camera)

Yes, the members still vote for the final list of nominees/winners. But you still have to submit yourself in order to be considered. So it's the show/writer/director/actor's choice which episode they want to represent themselves as their best work.

I wonder if needed, they can submit episodes that aired after May 31 for next year’s Emmy. It’s very odd that a TAR season has overlapping with two consecutive Emmy cycles. I don’t think that’s ever happened before.

Yes, I think as long as you meet the requirement of six aired episodes within the eligibility period, you would be able to submit those episodes for next year.
TAR31 would only have 5 episodes within the 2019-2020 eligibility period (assuming the two hour finale will still be two separate episodes). So TAR32 would need to air at least one episode before May 31, 2020 for the show to be eligible. And so as long as TAR is eligible, even if TAR32 airs in full before May 31, 2020, they could still choose to submit any of Eps 8-12 of TAR31 instead if they liked.
In the past, for example, actors and crew from cancelled series which ended up with summer burnoffs were able to submit their work from those burnoffs in the next year's Emmys.
