The train is on this route:
I can only think the first clue is to go to a look-out point at North Queensferry to get the clue, then they have to head back to get to Belfast.
For the train to Belfast they would have to take the following route:
The area where the train is shown is highlighted below:
The purple is the mainline to Glasgow and the west coast, the red is the direction the train in the caps is heading.

I would argue that the helicopter shot of the train leaving Edinburgh may not necessarily be the train that teams are on. The Pilot was just told to get a shot the out bound train and happened to track the wrong one. The Teams may well be on a different train that is headed to Glasgow.
On the other hand, maybe they are going up to the north of Edinburgh to do this task at some farm: The time of day (just after sunrise) is consistent from train shot to farm shot
