This is really intriguing - the Express Pass in previous races was awarded to the team that won the first leg - in TAR US anyways.
Very speculative - but is it possible that the leg in Shanghai is a TBC - (To Be Continued) and that no one was eliminated?

I would suggest not, because in the same situation in TAR 18, Gary & Mallory were awarded the Express Pass. It seems that TAR treats a TBC leg as seperate legs nowadays. Also, we've had reports of only 10 teams at both Shanghai airport and Bangkalan.

Agree.  I finished watching TARAUS 2 first episode, and the SALVAGE PASS (in this version) has two options:  save last team from elimination or start the next leg one hour earlier.  If there was a SP (in the same terms that TARAUS) in this season of TAR, the winner team of Leg 1 could have decided to take the second option instead of the first one.

There's train departing at 9.00, but the deatination is Banyuwangi, the most easthern region in Java. If they go to Malang, they will take Penataran that will depart 10.47

Apparently, it's this train:   9.20 Logawa  KA129 to Purwokerto.  Theodorus also believes this is the right one, only he specs they wouldn't go all the way to Purwokerto, because - as you stated - the long ride (they will arrive at 18.24 local time).  He thinks they going to leave the train in some middle destination; if I understood him well.

In addition, if teams take the economy class, which is the cheapest one, the arrival time may not be punctual. It can be late for more than one hour!

Doubt it. Looks like the train is heading west (in the general direction of Jakarta) while Bali is east of Surabaya.

Actually, if teams really ride Logawa train, I don't think they will go to Purwokerto, since it is really hard from there to get out of Indonesia. The closest airport from Purwokerto is in Cilacap, which is 40 km south, and from there, you can only fly to Halim Airport in Jakarta. My speculation is they go to a big towns that have major airport.
